If I get a bid paid with echeck it stays uncleared in paypal and the links stay not approved in phplinkbid. When the funds clear will it automatically update my phplinkbid site making the links approved and the bids approved? does that make sense?

Yes, as soon as the bid clears it will update just like a normal bid would.
